To clarify, the reason I think it's the same issue is: If you want to predict the alternative structure that is the result of a point mutation, you need to make a new MSA that was naturally optimized/selected for the alternative structure. So you are back to square one, no MSA.

There is no doubt one can squeeze more information from evolutionary data (aka MSA) than what AlphaFold did, and it will be immensely impactful. But that isn't the point of the debate... the question is, how about for scenerios where there is little to no evolutionary data?
